Using live-cell protein micropatterning to determine the size of plasma membrane proteins

Abstract

Die zelluläre Plasmamembran ist ein hoch komplexes, dynamisches System bestehend aus einer Vielfalt an Lipiden und Proteinen, die miteinander aber auch mit ihrer Umgebung z.B. über Liganden wie Hormone oder Antigene, wechselwirken. Da viele zelluläre Funktionen und Prozesse zumindest teilweise an der Plasmamembran stattfinden, ist sie eine der wichtigsten Stukturen in einer Zelle. Insbesondere die Organisation der Plasmamembran ist von großer Bedeutung. Viele Modelle die sich hiermit befassen sind bereits etabliert worden, aber bislang konnte keines davon im System einer lebenden Zelle bestätigt werden. In dieser Arbeit, wird ein "micropatterning" Ansatz verwendet um effektive Proteingrößen in lebenden Zellen zu messen. Hierbei handelt es sich um selektive Immobilisierung von Proteinen direkt in der Plasmamembran lebender Zellen. Den Effekt den solche Protein-reichen Regionen auf ein mit einem Fluorophor markiertes Lipid in der Zellmembran haben, zeichnet sich durch Veränderung des Diffusionsverhalten aus. Dieses hängt einerseits von der Dichte der Proteine und andererseits von deren effektiver Größe ab. Da viele Modelle zur Plasmamembran-Organisation die Assozierung von Lipiden mit (bestimmten) Proteinen als den treibenden Effekt beschreiben, was die effektive Proteingrößen erhöhen würde, kann durch einen Vergleich von bestimmten effektiven Proteingrößen in lebenden Zellen mit entsprechenden Kristallstrukturen eine Aussage über Modelle zur Plasmamembran-Organsation getroffen werden. Algorithmen zur Datenauswertung sind in dieser Arbeit getestet, verbessert und im Rahmen eines in Python geschriebenen Packets zusammengefasst. Dieses ermöglicht eine effiziente Datenanalyse. Weiters, ist die Qualität produzierter "micropatterns" in Hinblick auf ihre Vorbereitung und Stabiltät speziell über Nacht getestet worden, wodurch bestehende Protokolle verbessert werden konnten. Schließlich, sind Proteingrößen für ORAI mit DOPE-PEG100-KK114 als fluoreszent markiertes Lipid vermessen worden. Gefundene Größen liegen einige Nanometer über entsprechenden Kristallstrukturgrößen, aber das könnte auch an Fehlabschätzung der Lipidgröße liegen. Messungen weiterer Proteine mit demselben Lipid und die Untersuchung des Effekts von Cholesterol sind daher notwendig um die hier präsentierten Daten richtig zu interpretieren.

It is a well established fact that cellular plasma membranes are highly complex and dynamic systems, that facilitate many cellular processes. They are host to a plethora of lipids as well as proteins that not only heavily interact with each other but also with their environment e.g. intra- and extracellular cues in the form of ligands. In attempts to better understand this cellular structure crucial to many cellular functions many models for plasma membrane organisation have been proposed, none of which have been confirmed in the system of a live cell thus far. Here, a micropatterning approach is used to selectively immobilise proteins of interest in a living cell. Using a fluorescently labelled tracer lipid within the cell membrane allows for comparison of diffusive behaviour in regions enriched and depleted of the protein of interest. As the tracer experiences the immobile protein as an obstacle to its diffusion, tracer mobility depends on the density and size of immobilised proteins. As many plasma membrane organisation models describe an association of lipids to (specific) proteins, thereby increasing effective protein sizes in the plasma membrane, determination of protein sizes in living cells and comparison to their crystal structure size can give valuable insight into the validity of basic concepts of plasma membrane organisation. As data analysis of any experimental study is pivotal to accurately interpret acquired data, previously used analysis concepts are tested, improved and summarised within an easy to use Python package allowing for time-efficient data analysis. Further, quality of produced micropatterns is tested with regards to their preparation and their stability overnight ultimately allowing for adjusting preparation protocols as well as optimising storage conditions. Ultimately, micropatterning experiments are performed with ORAI as a protein of interest and DOPE-PEG100-KK114 as the fluorescently labelled tracer lipid. Here, effective protein sizes exceeding crystal structure sizes by a few nanometers are found. This might be an indication for structures present around the protein, but it might very well also be due to inaccurate estimation of lipid tracer size. Measurement of sizes for different proteins using the same lipid tracer as well as studying the effect of cholesterol should give more insight into results presented here.
